What would you recommend is the minimum distance between the MVB and the level of the substrate?

I don't think height distance is what you should be concerned with but with temperature. Place an object (ie. rock) that has the same height as your tort under the MVB and adjust the height until you get the temp you want. You'll have to wait a while for thermal equilibrium before finalizing the height.

I have never once used a ruler for this, but I have used a thermometer every single time.
