Honestly I'd keep them in there. Babies will go for the smaller nasties that can build up as it's all they are able to eat. Will probably keep the enclosure cleaner overall. They won't hurt your tortoise at all, they're too quick to really be eaten, and the couple it might nab will do no harm...
