My guy wasn't well cared for by his previous owners. Is it normal for them to bob their heads?

Is he alone or with other torts? They usually bob their head as a sign of dominance, but it could just be how he's breathing as well.
No. He's alone. He pops his little head out, and bobs it up and down like he's testing the environment.
That sounds like normal breathing to me.
What species have you got, and what substrate is that in your avatar pic?
He's a russian tortoise, the bedding is a combo of coco coir and chunky coconut fiber bedding.

They pump their bodies up and down to assist with breathing; it’s hard work using your lungs inside a rigid shell!
