It finally stopped raining today, so I let my tortoise out. I noticed that his bottom scute looked different from the rest and the surrounding ones looked like they were flaking. I circled the scute that looks like it already came off. The other picture is the surrounding ones, is this something that looks completely normal?
Is this scute shedding?

No, it does not look normal. The scutes should not come of a tortoise like that; the bone looks dead under there as well. It may have been injured some time ago and this is the result. Not sure if any treatment would do any good.
If you have a good reptile vet, you might want to get an opinion from him/her.
