Scraping their shells

My two CDTs are scraping the tops of their shells on the roof of their burrow. We dug it deep enough that they'd have clearance but they've back filled the opening by digging deeper, so now they scrape the tops of their shells when they go in and out. Should we dig it down again, or is there any benefit to them scraping as they go in and out?
