Are these little white spots shell rot?

No. If I'm seeing the same thing as you, that's just pattern. Like the way an appaloosa horse develops spots as it ages, some RF tortoises develop "marbelling" as they age.

I agree. Cherryhead marbelling.
It might become more vivid before it starts to fade away.
