How far should enclosures be spaced apart? I'm considering adding an upper level to my current enclosure, then perhaps conjoining the two at a later time. Would this work or should there be some distance between the two?

To my understanding there doesn't have to be space between them, just a physical barrier separating the two.

A mile should suffice J/K
A physical barrier should work just fine.

The vet at the exotic animal school that I graduated from taught us that 6' is the industry standard. You need a minimum of six feet of airspace between the two enclosures.

What's the reasoning behind this? Are there some diseases tortoises carry that are airborne?

There are no commonly known pathogens that will cross a six foot air barrier. It wasn't tortoise specific, it was all animals.

Maybe that more referred to things like llamas, in case they sneeze and shoot spit from over 6 feet away :D haha!
