I was wondering what wattage heat emitter I would want to buy a 60w or 100w it will be positioned approx 12 inches above the substrate. This will be for a cherry headed redfoot.

Only way to tell is with a thermometer in your enclosure. I found that setting a specific height is not very functional. I would use a 60 watt and just adjust the height to wherever it needed to be. Unless its a fairly large or cold area, then I'd probably go with the 100.

It will need to heat a 2' x 2.5' which is just a little less than half of my enclosure

My viv. is 4' x 2', and I use a 100 wt....over the hide area. I keep my house cold ...65 degrees at night and 68 during the day, so sometime I use two 100 wt. to keep the temp up in the high 80's.
