I am a new tortoise owner. I have a Redfoot Tortoise hatchling and I’ve noticed some unusual spots in between his scutes. I was unable to scrape or clean them off. Is this marbling or rot? I cannot tell.

I don’t see anything abnormal, just slight pyramiding.

That's not shell rot, it's what we call 'marbling.' It's just the color the shell takes on as he grows.

Here is a RF tortoise with marbling between the scutes:
